W końcu wymyśliłem poprawkę. Uruchomiłem te 2 funkcje, aby rekursywnie archiwizować uprawnienia do folderów i plików na www i wewnątrz.

find /var/www -type d -exec chmod 755 {} \;
find /var/www -type f -exec chmod 644 {} \;

Przeczytałem tę stronę tutaj: https://wiki.apache.org/httpd/13PermissionDenied i po prostu wyjaśniłem i przypomniałem, że uprawnienia są dziedziczone, „zrób to samo dla katalogu i każdego katalogu nadrzędnego”. Więc uruchomiłem te 2 i wszystko znów działa.
